| dc.description.abstract | [Abstract] Breast cancer is a heterogeneous disease whose subtypes have markedly different prog noses. The triple-negative subtype, whose molecular counterpart is the basal subtype of the PAM50 classification, is the most aggressive and lacks clear therapeutic targets, which justi fies a detailed study of the molecular mechanisms that set it apart from the rest. The aim of this work is to develop a reproducible bioinformatic analysis on the population-based SCAN B cohort that characterizes the molecular profile of the basal subtype, interprets its biological meaning, evaluates its robustness across different phenotype definitions, and assesses its clin ical relevance. On a matrix of around 20,000 genes measured across more than 9,000 samples, the batch effect was controlled by including it as a covariate in a linear model, and a differ ential expression analysis was carried out with limma, complemented by a functional enrich ment analysis (GSEA) and a survival analysis based on Cox models. The analysis identified an 852-gene signature consistent with the canonical basal pattern, with activation of markers such as FOXC1 and loss of the luminal triad ESR1/FOXA1/GATA3, enriched in cell proliferation and immune response processes. A sensitivity analysis confirmed the equivalence between the molecular (PAM50) and clinical (immunohistochemistry) definitions of the phenotype (r = 0.979). Finally, a molecular signature derived from the analysis showed significant prognostic value, independent of standard clinical factors, across three survival endpoints. The results validate the basal signature as a robust and reproducible prognostic predictor. | |
